All I know is that there was a popup and it said trojan on it.

The heck??!!! There is no trojan I promise you. If there was it must have gotten there after I uploaded it. Why would I go through all that work just to screw up people's computer? Besides from what I understand malicious code can only be executed in .exe format.

Wrong. It can be executed in bunches of formats. It doesn't have to be a .exe. How do you think e-mail viruses spread if you don't even open the attachments?

Oh yeah, forgot about scr, and stuff like that. I don't see how a .pdf can execute a trojan.
