Come to think of it, most RPGs have random and pointless puzzles in caves and other unreasonable places, with switches that move walls, motion sensing statues, doors that react to the growth of plants, buttons that have to be pushed in a certain order, spikes, bottomless pits, and other things that have no relevance to a plotline.
The details of a given puzzle may not be crucial to the broad sweep of the story, but they are nonetheless part of the plot (almost by definition). Sometimes the puzzles can make sense, as when they represent what one might reasonably have to go through to get into a well-protected area, or when the area has some magical reason for behaving in a random and/or silly fashion (Like Cyan's dream in Final Fantasy 6). But many times they don't make any sense, and that tends to irk me a bit.
