Your sources contradict your reasoning. :/ Wikipedia ain't all that reliable, anyway, seeing as how just about anyone can edit the information as they see fit.
And I usually trust http://animenewsnetwork.com/, a very reliable and reputable source, when it comes to information about anime and manga, and it says that the FLCL anime came out before the manga. Maybe the 1999 was a misprint? Or maybe that's when it started production? And maybe they were produced simultaneously? ANN could be wrong as well, I guess. I dunno. I just assumed it was general knowledge that the manga was adapted from the anime. Ah well. Perhaps the world will never know.
EDIT: New information, Tokyopop's official page says that the manga was adapted from the anime.
